If you look at categories_id in the Admin ... do you see both Catgories and Products in there?

Note: even disabled Products cannot sit in a Category that contains Categories ...

What version of Zen Cart are you running?

Was this a clean install or an upgrade?

ANSWER:In Admin > Categories I see categories and their IDs, than after clicking each category I see subcategories with IDs

Can I have empty subcategories - with no records inside ? I have now empty subcategories - maybe this is the clue ?

Note: the current version is Zen Cart v1.3.0.2 ...

You can have Categories with SubCategories or Categories with Products ... the SubCategories are nothing more than Categories ... so they can have SubCategories or Products ...

SubCategories can also be empty ... however you might wish to set the status to OFF or RED so that they are not wasting space on your Categories Sidebox ...

Thanks for note about Zen Cart version.
We have changed a lot in the one we have now, so we are a little bit afraid of loosing it. We have also second ZenCart shop (www.VenoBaby.com) - and everything works ok.

Could you please give me an idea how to get rid of the information appearing: 'More featured products will be added soon. Please check back later.'
